They are somewhat annoying to me, however, I know they are helpful for the folks that don't know the terms (including me at times).
This should specifically help reduce redundant newbie topics from being posted over and over as they can see the answers to everything that pops up in the threads as they we read.
Options:
We also have the option to color code wiki links making them obvious and identifiable between normal urls. I like this idea and it will be implemented next wiki upgrade coming in July I'm told.
We also have the option to turn off our wiki autolinks to specific forums. In other words, I could deactivate these autolink in our Pro Audio Gear forum.
Unfortunately ... then we would be back to having newbie question being posted in here more and more.
That being said...
Keeping a well organized community (manufacturers, professional engineers and newbies) under one roof is the focus of recording.org. The wiki is going to help us get closer to this goal. The question is then, is it effecting your experience?

I think they are alright, but I can see them potentialy overruninng a post. I mean, if someone uses three or four of these words in every sentence things could get crazy, but honnestly they don't get in the way though unless the cursor runs over them.
I think the bigger issue is acctually accessing the Wiki site. I click on a the Wiki at the top of the page and it takes me through a maze of different opptions, and I never seem to find what I'm looking for. I know the Wiki is new, but it's user friendlyness could be impoved, or maybe I need some internet exploration lessons.
Is there some kind of search feature that I'm missing? I would like to be able to type in a work and find it's Wiki post. The site itself has a good search feature where you can search through past forum posts. Maybe if someone were to type in... lets say headphones, the first link would be to the Wiki.
Well, those are my thoughts. Take them for what they are worth. I like the idea of a Wiki, but this one still seems to be in it's infancy.

I just added about 380 new terms so its taken over the forum. I don't know any other way to do it as fast as I'm going, without it taking over the forum.
The good news is, I have the mass part of the wiki added now. (about 40 to go) and then we will have a good start, and it undercontrol! Its now done if you follow me. It's not the color or the links or the popups that have bugged me, just the sifting through pages of wiki updates.
Besides that one little annoyance, I too thank you for taking the time to do this.
Knowing what was being built was well worth the added "noise".
My further thoughts, FWIW:
Definitely go w/ the different colors for wiki vs. web links. Very user friendly.
I also believe that the wiki will limit the # of unnecessary posts - a supplement to the stickies - maybe a wiki sticky on each forum?
Regarding the above question, nathan's point about making the wiki post for a search that matches a wiki term be the top return would also help better focus newcomers' questions/concerns.
Rather than turning off wiki for specific forums, why not give members the ability to toggle wiki on/off globally?

I want to thank you for all your effort in this very daunting and largely thankless task. I am certain it will prove to be very helpful I know when I first joined some of the "lingo" was something I had to look up, like SDC or LDC, I had never seen abbreviated. It is a little annoying that it pops up by itself and then seems to be a little difficult to get to close and a seperate color is the ideal choice. I just want to take a moment to thank everyone who contributes here.
