Need Help Bouncing Tracks to New DAW

I was stupid enough to use adobe audition 3.0 and now I need to move my projects over to reaper because reaper is soooo good and light. Adobe Audition basically farts out on me. Anyways I have a lot of tracks that start in the middle of no where and I either have to write down the starting times and plug them into reaper.

Having an issue when I try bouncing tracks to final mix

I am a noob, but I have a decent amount of experience with recording just not with pro-tools. I have a delta 1010LT with a 16 track mixer. anyways, whenever I get the tracks all set to make a final mix and bounce the tracks over, no matter what format I bounce it to, the distorted guitars sound flangery, drums and bass go to sh*t, etc.

bouncing problem?

I'm editing and mixing sound using PT LE 6.4 alongside the ye olde' DIGI 001. All is well generally but if I bounce out a mix that I'm happy with I've noticed that if I import what I've just bounced out back in the highest peaks seem lower on the bounced out mix than what I've got in the edit. The regular/mid level stuff seems exact.
