I use Logic and Apogeerosetta 800, everytime I bounce the whole track when finished production, (this will go through a Neve preamp usally.). WHY the song played from logic always sound better from the one bounced?

Never bounce in any DAW. Play it out of the DAW through the digital I/O to a master recorder. Bouncing changes things 99% of the time from my experience.
Also, you might check Google for dither comparisons between DAWs.
