I recently made a dramatic change to my gear. I updated my desktop pc to MacBook Pro and soon later I purchased new interface - UAD Apollo Twin Solo.
My old setup was a self build PC running Windows 7 and Reaper as DAW with M-Audio ProFire 2626 FW interface - this line served me perfectly for several years until processor and memory started to run too short for album recordings. Then came Apple... and problems...
I first did some demo recordings using my MacBook Pro and ProFire 2626 with Thunderbolt > FW adapter. Loyal Reaper as DAW. Immediately terrible latency occurs when I played guitar. It sounded like there was a reverb effect on the guitar, it was not dry at all. I was able to fix the latency down with my friend when we discovered some overlap with output- channeling. Still the latency was too bad to play anything in time - I found out that many Thunderbold / FW adapter users shared the same problem... So I saved some money for UAD interface, hoping the pure thunderbolt interface to take away the latency issues.
UAD Apollo Twin Solo arrived and major latency issues gone with it, but still some remaining. Still having problems recording anything in time. I have no idea where the problem is - I am hoping to find someone to assist me with this problem...
Hope someone can help me out.

Most likely it's the monitor settings in your software.
Also be aware that plugs on your master bus may induce latency.
Are you tracking through UAD processing?
I too think there is something wrong with the monitoring...
I am using Reaper as DAW. I can hear the very reverbish latency even when I am running new project with one track and without any plug-ins. On my UAD Console I have my track muted (if unmuted the "latency" gets worse). I am neither using any Preamps or Inserts via UAD Console.
I also made a test where I recorded metronome from headphone output to input - I compared the recorded click to click source and found out that the difference between the click was 30-50ms

aside from that, the sound you are describing could be phase cancellations from direct monitoring being activated?
before you launch your DAW, with everything plugged in and on, if you play your guitar can you hear it?
you should NOT be hearing your instrument until after you launch your daw and activate that particular input channel.
that being said, there will be a slight delay when capturing any instrument through an audio interface into a computer. this is called latency. the more crap you have running, the longer it must be to avoid maxxing out your cpu and getting crackling...
what you want is to minimize latency enough you cant really hear it and can still play through it. 64 or 128ms. turn off all your effects and vsti and bounce down the parts you want to play against. your apollo should have no issues holding 64 ms latency like this
