When providing a master version on CD-R what is the best way to label the disc? After reading various pros and cons of the different methods used, is using a water-soluble ink pen the best answer?

Both TDK & Apogee make special pens for marking CD-R blanks which will not damage the surface of the disc.
If you are pre-printing your blanks (the best way to go), get the "unmarked " blanks that are available from distributors. Have them silkscreened & leave spaces for client name, W/O# and date plus any other data you might need on a regular basis.
