I've just completed mixing now it needs to be mastered especially transition parts. It goes over 0db in some parts. I'm mastering by ear but its damn hard for me I see the valleys on the waveform but it sounds ok. But when I add Classic master limiter plugin everything looks fine. Is it true that using limiter or plugins like that affects the quality of sound?

Find the loudest track "as is" i.e. no level adjustments drop it by 4 dB and balance the rest of the tracks against this
riding the fader automation, a touch of EQ for any obvious tonal adjustments/snip and place such tracks in the mix
on their own tracks.
Pop a limiter on the master bus and only have 1dB gain reduction max on your loudest track it's for stopping overs not getting extra level.
Should be a fun job.

True, anything you use (analog, digital, plugins etc..) will affect the sound, good or bad.
