I would go through your manual and try setting up the control surface section again. When you finally assigned the VST connections and audio I/O correctly in Cubase maybe you reset the MIDI device control features for the Mackie control section. Also make sure Cubase is using the correct ASIO driver for the R16.
If that doesn't fix it and because it sounds like you didn't originally setup everything correctly to begin with....and now know how to correctly assign the audio I/O in Cubase may be best to start from scratch and re-install everything from following the exact steps in your manual.
