Well, if you have two interfaces hooked up they need to be clocked together in order for them to be synchronous. Send word clock from one to another and that should take care of the pops and clicks or crackles or the rice crispies!!
As far as your Accoustic guitar volume...you need a direct box or someway of boosting the gain..simply plugging into the interface won't get you the signal you so desire

I only have the multiface. I'm using it for midi and audio. So could there be an other problem ?
BTW is it normal that you can't record an acoustic guitar directly ? can you explain why that is ?

Well, the pickup on the accoustic can not drive a line level signal powerful enough to get a good signal without some sort of pre amp after it...that's why. It's just like plugging a synth or electric guitar without any gain staging. It's simply a low level signal that needs to be boosted.
As far as the Multiface issue I would make sure you have all the latest firmware updates for it..I know they came out with one a few months ago that truly fixed the Midi issues they were having before.

Ok I see the problem. I've been looking at this little mixer, a soundcraft spirit notepad. Will this thing solve my acoustic guitar problems (too little gain?) I know the microphones will be okay. Maybe a little info about quality of the pre-amp ? it seems to be okay.

Hmm...i just saw you still need a D.I box for direct plugging. Do you know of a mixer that does allow direct plugging of guitar and has mic inputs with phantom power ?

Not sure about those mixers...never used one so I can't comment on it's quality. I usually go for Mackie boards....
But yes, that will solve your issue of low gain
